you setting vboption >> Forum Listings Display Options >> Depth of Sub-Forums Display Order to '0' (hide) and '1' (show)

I'm not sure what he wants, obviously, but if you set display order to 0 in the forum manager, then they won't show on the index.php page, but you can link to them (like the Modifications and Styles and Graphics categories here on vb.org). If you are wanting to hide them only on, say, the index.php page, then you can either write a plugin to do so (recommended), or modify the template to check the forumid and if it's x, then don't show it (not as recommended, but probably easier).
