I did a scan of the files to check fake files and such, and I have a huge list of files that the utility says are not part of vbulletin, yet they obviously are. Am I to assume I can delete all this crap with no danger of trashing the board?

You need to tell us what folders these belong to or are they all in the root file. I would recommend you go to https://members.vbulletin.com and compare your files this way you will know what ones to delete. Once you have removed them ones then upload the files again, it will overwrite any bad files

They are all in the root
It is not all. I was wondering if they are older versions. I recently upgraded to 4.2.2 Steve |

Ok if all in root, I would delete all PHP files in the root and replace with fresh ones. Do check any plugins as some of them PHP files might belong to them. If you need to check your plugin files just redownload them and check.
