Confused about Sections, & Categories.

I'm confused about them, but i have recently started to grasp how it works. (slightly)

I'm having an issue that seems to be something that is not just the CMS being confusing, it is showing me things that should not still exist.

When editing an article, it shows many options for displaying in different categories, but there are many that i have deleted..? (i made them back when i was even more confused about CMS. lol)

The image is when you select "Everything", but if i click on the "Everything, Sorted" the extra ones go away.!?
And it only shows the same ones as in ACP....

When you go into the ACP>CMS it doesn't show them at all, so im wondering how to remove them.? (so they aren't an option)

Notice there are no categories under NHL.
