Move attachs from filesystem to base. Need Help!

I have a problem with the forum, when I was pressing the "transfer attachments in the database", moved somewhere 80-90 attachments and the script hangs, or gives an error database. On my forum more than a thousand attachments, and I urgently need to move them into the database.

Why should I? Hackers are shedding shell into a directory with attachments, using chmod 777. . htaccess does not save me, because in the folder with attachments is constantly creating new folders, and there is already possible to fill his. htaccess and they use it.

Help please either postpone attachments in the base, or change the system of attachments so that it does not create as many folders within itself all the time.
