Do I just have to install them to the proper directory and thats it? Go into AdminCP and upload them through there as well?

You don't have to manually FTP them...instead just use the Upload Smilie page from the admin CP.

Actually I think you were right. Check out the "Add new smilies" page. Looks like you can add multiple smilies from there
