I currently have 3.5.1 and want to upgrade to 3.5.4 but do not want to lose a lot of the custom work I have done in certain templates...is there a way to upgrade without upgrading templates? If not does anyone have any suggestions to make this easy besides copy and pasting the code into Note Pad or something?

No. You will need to re do the edits.
