I created some internal links within a thread so that users can navigate to specific headlines within the FAQ. To do so, I added an "a id" to the links and headlines. The problem now is, everytime I go and edit the thread, the code removes the HTML (e.g. <a href="#link1"></a>) and replaces it with the BB Code equivalent, which stops it from working. Can anyone tell me how I can stop this from happening? I have allowed HTML across the whole forum, by the way.

You must not have HTML enabled correctly. I tried this on my test forum, with no problem.
Just to be on the safe side: 1. Only administrators should have access to HTML. 2. Do not enable it where you do not need it. You can limit HTML at the FORUM, USERGROUP, USER levels... So double check your permissions there. I am not sure what you are really doing here. It is a very relative link. I know it might just be an example. Code:

The WYSIWYG editor automatically parses HTML into BB code wherever it can. I haven't used an HTML enabled forum much so I haven't tested this, but if you are editing with WYSIWYG you could try it with the Standard editor instead.
