Place them in a directory above your public_html/htdocs folder.
ie.. /home/username/public_html place the backups in /home/username |

You should refer to the vbulletin documentation found here or check your hosts help area as you might be using something like cpanel that will backup your entire site including your db's and place them in a file for you.
