Also when I check the publish to facebook, I guess it would be the publish window, well it just open and closes real quick, doesn't really even opens just half opens and closes and nothing on facebook!!!

In your developers.facebook.com app page, did you enter www.site.com as your URL or just site.com? If you entered www.site.com, then that is going to cause a problem like you mentioned since your site URL is just site.com

Ok looks like you were right, but its still not working, does it take time to update?
Also just to make sure in the screen shot, is that all correct?

Try:
Check your domain path in your Facebook application (FaceBook Developers), then clear your cookies on your browser.

It appears due to the new Facebook API that new applications submitted require the new API (this is just surmised). vBulletin is not compatible at this time with the new API. Older applications are still using the older API, so they continue to work.

I have also created a new facebook app and the "Publish to Facebook" is not working while posting the replies; only a window pops up and disappears in fraction of seconds. This is very frustrating and vBulletin developers should roll out a plugin uppdate to make it compatible with the new facebook app policies.
Can someone have any hack around this problem? Your help is highly appreciated.

Not as of now.
Unfortunately facebook has discontinued the API vBulletin 4 relied on. vBulletin 5 has been updated in 5.1.4/5. I don't know when/if any changes will get back ported.
