Seems like it doesn't count any queries run in the global_complete plugin? And the only way to get the accurate page generation time and query count is by looking at explain=1? I'd say this is a bug as it's giving out inaccurate information...

think it's intended, i read a thread about it a while back, either that or i was discussing it in IRC a while back.
