I had to manually move a user out of users awaiting e-mail confirmation yesterday because they didn't receive their e-mail. Additionally, I myself haven't been receiving e-mails for things like thread subscriptions the last few days.
There aren't e-mails in the queue, so I'm not sure what else it could be.
What happens when you run Maintenance > Diagnostics > Email ?

Resolving this will have to wait. Our idiot host deactivated us again for excessive MySQL usage without notifying us and giving us a few days to rectify the problem, which is the same thing that happened when we were over our table limits.
And is Maintenance > Diagnostics > Email still working? If so, then this is an issue with your server. Check your server mail logs and mail area and they should still be there waiting to be sent out.
