Where in vBulletin can I customize what the new member email says. Right now after a new user joins my site they receive the generic "Thanks for joining...BLAH BLAH BLAH" which I would like to customize. Is it possible to also create a customized PM for new members which every new member will receive right after they join?

vBulletin Options -> User Registration Options -> Send Welcome Email & Welcome Private Message

In your admincp under vBulletin options look for "User Registration Options" Option no. 6 and 7 include details of how to edit the phrases.
