If it installs Phrases/Templates/Settings or Queries I tick "Installer included", but that's just my personal thinking.

I think you're right. The new product manager makes the whole tag thing a bit redundant. Maybe have a tick for "product" and if that's not ticked, then have the rest.

Well it's the question of just adding 'is a product' to the list will be userfriendly.. I think each entry should link to a little help..

There might be users who have difficulties to understand. They may think a product is something like vBulletin and they must buy it or somethinh

Technically, plugin code contains code extensions not changes. You aren't really changing any of the default vBCode.
