Is there a permission so that I can restrict mods/super mods from deleting threads from the database and only allow them to be marked as deleted?

You can set it in their moderator permissions - Can Physically Delete Posts - NO. Go to Forums & Moderators ? Show All Moderators and then edit their permissions per forum or as a super-mod there.
