For some reason this stopped showing up, I think my designer that I'm no longer on good terms with screwed something up last month and I just noticed.
Can anyone tell me what could be wrong and where I should be looking?

You are showing the navbits, not the navbar. The navbits are located in the navbar template. Edit that template, hit View History > Compare to default Jelsoft template and you will see where the code is missing.
