I had an issue where almost all users who registered were not able to confirm because of invalid link. Now I have fixed this issue, but have over 600 users are users awaiting email confirmation. Is there a quick and simple (manual) way for me to run a command on vB or db to move those users from that group to registered users?

Yea, I think you are looking for:

Admin CP -> Users -> Prune/Move users
