Notifications Issue Custom Header

Sorry if i cant explain this well. Im not completly versed in vB lingo yet

im an IPB convert

Anyways i have a custom header installed on all my themes but in the notification area (login box) when a member has a PM, picture comment, etc, etc. there are no options in the drop down. ive attached a cpl screen caps as examples. any ideas where id find the template to edit. Im guessing since its custom i could be out of luck. but figured it cant hurt to ask.
