I completed an upgrade from 4.01 to 4.08. Some of my original template changes reverted back to defaults.

The default position of the signon & notifications module is overlapping with my other template elements. How do i move the login section to be closer to the top of my website page? Right now it has a 1 inch space from top.

How do i make this change within the Header Template?

You make the change in your CSS, not the template (at least that is how the guy did it that posted about this just a couple days ago). Have you tried a search?
