I never use the "New Posts" feature but apparently some of my users do- they tell me stickies don't show up as stickies for them, I guess that kind of makes sense but it means important threads don't get the location they should when people only view 'new posts' - Does anyone know of a way to allow stickies to show up in the 'new posts' feature? Ideally if I could select it just to show stickies from my main forum would be best rather than stickies from every forum.

If a Sticky shows up in the list of new posts, it should say "Sticky" (or whatever word you have there) next to it. It does on my test site. If they aren't seeing it, then you've modified the template or something to not show it.

They do show, just not on top- as in not stickied- they are treated like any other thread... is that the correct behavior?

Yes, that is correct behavior. You are doing a search and so they just show up sorted by last post date like the rest of the results.
