Whats the best way to upgrade a forum with 3.5.4 hacks installed? Would a straight upgrade to 3.6.0 do, or would I have to remove all the hacks and then upgrade?

take a backup and do it on a test board first, then if it works ok and all your modifications still work then you can do it on your live site, if not, work out which modifications don't work, and remove these before upgrading on your live site. You will also need to make significant changes to your style for 3.6.0 to work correctly.
