Can Manage Threads is a moderator permission, so it won't show up in usergroup manger (unless you have Restrict Supermod Permissions installed, as already pointed out).

All your Mods that have this permission and all the supermods should see the options in Thread Tools and the Inline Moderation action dropdown.

If not, you've modified the templates incorrectly.
