I seem to remember this discussion over in webmasterworld a while back, where a senior google employee hangs out. If I remember correctly, the googleguy's response was that it was NOT ok to have the ads open in a new window, even though that is exactly what happens in gmail. Try searching for that old thread over in webmasterworld or to be on the safe side, contact adsense and check with them directly.
