The best way to do that is to go to
Styles & Templates > Download / Upload Styles - and then look at the top under the heading "
Download". Choose the style in the drop down, give it a title, tick "
Get customizations made only in this style" and then click the "Download" button. This will give you an XML file that you can back up somewhere and use if you have an issue or what have you. If you have the style as a child style then choose "
Get customizations made in this style and all parent styles" instead of "Get customizations made only in this style" when setting up the download.

the only way you will see those go away is to check those templates and either make the necessary changes needed to make them compliant or look at the template and click the save button if you need not to change anything. Sometimes you get those messages because after an upgrade there were custom code edited in the template and during the upgrade vBulletin will "flag" those templates so to so speak as not the exact template code that it feels should be there. This does not always mean its the wrong code, but you should check it to be sure.
