Changing the qty to 2 only adds an additional $5 it does NOT add the base price of the item, just increases it by the option... it should be qty * (base + options)

For now, my workaround is to only allow a qty of 1 so the member has to 'continue shopping' and order the same item again.

Try deleting the cart.php and the functions.php file then reupload them as sometimes they don't overwite themselves.
