How do you mean organise them?

Once you've uploaded your smilies, go to ACP-->Smilies-->Smilie Manager, then simply number the smilies to appear in the order of your choice.

As for what's the best smilie pack to use, I guess it's a matter of personal choice, I prefer dark skins for my forums, but I also use light skins to give my members a choice so I look for smilies with no matting behind them, so the look good on both dark and light skins.
