I am not sure if you are following. If you were to upgrade you should do the following:

1. Backup - Best practice.
2. Upload the new files to your web directory.
3. Run upgrade.php on one of your URLs, should not matter which.
4. Update any custom templates you need to.
5 Enjoy.

This is assuming that you have it working initially.
