I don't know if upgrading would resolve the matter - it depends what the queries are from which is why I asked you to find them. For instance, I can't find this one in my 4.0.7 files:
SELECT searchcore.searchgroupid , searchcore.dateline FROM searchcore AS searchcore INNER JOIN thread AS thread ON ( searchcore.contenttypeid = 1 AND searchcore.groupid

I asked you to find them since you have a copy of the files you are using. And, you could also search your plugins. If you have a good text editor, it's very simple to search a directory for text and that is what you should be doing to find the queries.
