There's indeed an IE problem with the search dropdown. I'm planning some redesign in a future version.

My stats log will show like 2-3 downloads of the same file per IP address almost every time.
I used to have a previous php download manager (Olate Download) that has been working for years without any issues like this, so I don't think its anything with my php settings...
Edit: oops I didn't read close enough. I thought you had confused the Up with Down.
I've had users upload with no problems, although I did have one user report a timeout. I've had 3 or 4 other users upload several other files without reporting anthing to me though. I'll ask for some further information. Myself I used the Import feature for most of my files, then I uploaded one from my system directly to test out the uploading feature.

Do you have the same download issue when you upload such a big file as a vB attachment/asset?

You mean v5 for vB 3? There's a conversion script included with v6.

I see that the information is not lost in the postbit, so obviously it was not wiped from the database... ?

Downloads -> Manage Files -> Update Counters

So, did the updated values show up at your AdminCP home?

A workaround placing the download stats before the thank you ones:
AdminCP -> Plugins & Products -> Plugin Manager -> "DownloadsII: Set Postbit Template Hook" -> Execution Order -> 4 -> Save
