As a rule when you uninstall a mod it should automatically revert all the changes that it had added when installed. Personally I am not familiar with neither of those mods as I don''t use them myself but try to ask at their own topics, where you downloaded them. Maybe their authors will be able to help you more with that.

Regarding the upgrade, disable/uninstall all the plugins and then make a thorough backup of your database. Then to make sure that it really works, restore it at your test site.
