I just thought I would do an update with this, I managed to fix the problem

Turns out after I converted our arcade from V3, I forgot to move the files in the gamedata folder over. Since doing so, all the games are saving scores again!

Thought this info might come in handy for anyone else who has recently converted from V3 and might be having scoring issues.
