What do you mean can't get it to work? Reply notifications (and new thread stuff) work perfectly, showing up in the user's notifications, that is IF they chose to allow the app to do so. Check the application permissions

This is the major beef with this application of a lot of people, but no. All mail is handled through facebook's proxy, for their own notification, etc. This means that you can't email this user directly.

This is one of the reasons that it's suggested to setup a separate facebook group, so that you can setup notifications for those groups and whatnot easily enough.
