I tried uploading the new master list xml, deselected all of which I have installed already because the duplicate code thing....but it still tells me that I have duplicate codes found and won't continue. Not sure what I'm not doing or doing wrong.

That's a preventive measure in AME 2.0+ to keep you from importing duplicate definitions. I didn't think there was a way to "deselect" definitions during import. You have to delete all your existing definitions, with maybe the exception of Local Hosted, and import the new one.
Note that I've dropped support for LongIslandOnline.
