The 'FTP files' are the bits that are not important, you can always replace them with a fresh copy from vBulletin. The Database is where all your stuff is, you need to keep backups of this!

Obviously you are going to get problems especially when installing modifications, however your license will allow you to set up a test board (password protected from public). Use that board to test everything out before you put it on your main board.
