yes you can do this in version 2.1 using small banners and you can do this in all areas if you want : header , below navbar , left& right column , forum&threadbit , footer start & end .
example :

lets say we want roTate 2 sets of 5 websites :
set 1 :

I think you want use this for Affiliates just remember if you want use the Affiliates in header put them inside a table :
go to admincp - style manager , ad location , ad_header_end :
