AdminCP > Smilies > Smilie Manager > Click on the category of smilies such as "Generic Smilies"

Now you will be shown all the smilies. They may be spread over more than one page if you have uploaded more than 20. Under each smilie is a text field with a number. By default these are all set to "1". Now, put the smilies in the order you want them by numbering each smilie and save your display order. This will force the smilies to show up in the order you specified.
