ImageMagick PNGs and GIFs loses transparent

So GIFs and PNGs loses transparent only when the file size or width and height is bigger that set values, has this always been like this? image_class.php is converting them to JPG. Maybe it's alway been like this but recently i change my image file size values to a smaller setting so maybe i never notice before.
