Rebuilding Search Indedx

I finally upgraded my 3.8.1 to 4.1.2 last night but I cannot get the search indexes to rebuild. I only have 727,110 posts. I'm running it in batches of 250 (the default) but it ran all night last night (from 8 pm to 7 am) and was only around 300000 or so?

Am I doing something wrong? Is there another way to do this? I only have <100 users on at a time in most cases, so it's not a heavily loaded site.
