URGENT Since upgrade

I keep getting this error when performing the upgrade and when i try and rebuild things like search Index

Not Found

The requested URL /fcgi-bin/misc.php was not found on this server.

If i change the fcgi-bin folder to say admincp it continues through ok

Help Please
