how do i change the buttons?
 
like new reply buttons etc?

upload new buttons via ft and over write....
but my suggestion copy / save previous buttons for future use..

I upload them into ftp but only some show up? it is really weird

make sure.... if a image name is forumold.gif ... new image that you are uploading should be forumold.gif .... ( overwrite)

If I make my own buttons what size should I make them?

the same size if your style defines width/height of buttons
