Best way to upgrade from 3.5 with hacks?

I just bought a website with a custom skin. It is 3.5.3 and I would like to upgrade to the 3.6.4. What is the best way to do this. Here is my plan.

1. I will move the site to another server
2. I will download 3 copies of the database
3. Download the entire site
4. upload the site to the new server

Is it better to install a fresh 3.6.4, add the modifications, then the database or upload the 3.5.3 and run the upgrade?
