What I'm trying to do here is to have 3 skins (styles) on my board so users can choose from, and I want to apply that on the whole site.

I know how to save on a cookie a user setting, my question is how can I save the user's setting on another page, using vb's session?

Include vBulletin's global.php in every file on your site. This gives you access to the template system, sessions, the user database, cookies and everything else in the vBulletin engine.
