it's not showing the smilies in the order defined in Admin CP > Smilies > Smilie Manager.

You have to set usergroup permissions, this is probably the problem.

Or it could also be a problem with your style (there is a tip in the readme about that). If permissions are well set try the different position of the chatbox to see if this is a problme with your style.

No put them in the custom rewriting rules.
