Have you ran finalupgrade.php which uploads the .xml files and updates your version number. However, support questions need to be posted in the appropriate forum at vbulletin.com

how is the URL structure in this new update? Will it change the URLs of my current posts if I update?

This is an SEO type of question as I don't want to lose rankings or anything like that.

URL structure has not changed since 3.0 and has not changed now.

Is the security token problem from rc4 fixed or will we have to edit all of the templates to fix the errors?

The security token problem was fixed in RC4, the only thing is that you need to implement it on custom modifications. Contact the author for a fix.
