Are there any plans for the mod to allow users to decide if they want to be notified or not?

Users who have usernames with 3 characters or less can't seem to get mentioned, any ideas?

That is a Pro-only feature :)

If you have your "minimum username length" set to 4 or higher then AUT will not let you mention users with 3 characters or less.

Having an issue with bbcodes. If the @username is surrounded with BBcodes it does not work. I'm using the pro version.

Also, where do the users disable email notification for the pro version? UserCP?

BTW the change log hasnt been updated in the pro documentation since v2.0.3

The changelog in the documentation is not maintained, however on our website we have now implemented a changelog feature which will be maintained for future updates :)

Good to know that. The changelog is useful to me for determining if the new version is worth upgrading to or not.
