Yes, there's a version for 3.5.x available, check Cybernetec's profile for the link.

You don't need to use hacks from 3.5 section. Use latest versions from 3.6. It will work on 3.5 with no problems.

Files must not be stored on your server ? so I do not upload the swf file to my server? Where do I upload it to?

Example given in the Manager below:

_NEW.bnr("IMAGE", "cyb_banners/1.jpg", 10, 60, 468, "http://www.vbulletin.org", "Site x");

do I now have a folder named cyb_banners that I upload to? Or do I input the full "www.blahblah.com/the.swf " path I have uploaded the file to?

Do I leave _NEW.bnr alone or change it to reflect something else?

Site you are advertising may have banner on their own server. You can link it from there. When they change banner on their server new one will be automatically shown on your forums. This can be useful for trusted people so you can avoid uploading of updated banners.

Otherwise upload banners to some folder on your server, for example "cyb_banners" and use code:
_NEW.bnr("IMAGE", "cyb_banners/FILENAME", 10, 60, 468, "http://www.SOMESITE", "SOMESITE_TITLE");
