You should find the class .doc_header on the additional.css of the template and reduce the number of the height.

For example:

Hello,

It's a matter of template width. Since it is a fixed skin, by design there is a threshold of how many links can be diplayed correctly on all browsers. Even vBulletin's default skin breaks with the similar way in a fixed width.

I would suggest altering "Number of Pages Visible in Page Navigator" in the General settings.
