I've noticed that when a user registers, sometimes they dont confirm their email address and the account is still created.
Is there any way to auto delete accounts that aren't activated within a certain amount of time?

You don't have to delete them but you can change the settings so those members are not listed on the members list.
I think you'll have to write a cronjob for this.
You can do it manually at admincp > Users > Prune / Move Users.

My only concern with this would be google seo
If they've been listed through a sitemap and then deleted, it flags up in webmaster tools. Thats why i thought having an auto timeframe would be ideal as it would prevent the page listing going to google

This mod does it nicely. It has an option for how many days before an account is left unactivated before deleting:

As for submitting user profile pages in a sitemap to search engines, many of us choose not to. There is very little if any benefit to submitting user profile pages. There are free vB mods out there with options that will allow you to not submit profile pages.
Inevitably at some point some users are going to want you to delete their account, you're going to need to delete an account, a user is going to change their username (or request you to change it), etc. The sitemap errors revolving around profile pages can be continuous on a busy site.
