Im using 3.8.7 with patch 4. how to fox that or it doesnt matter?

See if those files are in the version you have, grab the fresh copy and overwrite those with the correct version.

Most of those are "not recognized" because they are not native files, they are files added when you added modifications.

and the ones that say " not content expected" and other versions of vb?If you still have v4 files on the server, v3 will see content in them that isn't part of v3, and if they are v4 files that v3 never used, it will mark them as not part of vBulletin.

Yeah I was just concerned with the Vb version mismatches.
