How do I add an IE conditional statement???

Can't figure out where the html page is. I have a custom template and added css to the additional.css in admincp. However, I need to create a seperate css file but I need add a conditional statement to the html index. So bassically how do I add a css file, and how o I add a conditional statement for the overall html page?? Thanks.
