how to disable "thread Display options" at showthread template?
and
how to remove "Whats Going On" (Currently Active Users and Forum Statistics) at Homepage & "Mark Forums Read" at Homepage?

I don't see any "Thread Display Options" in the showthread page - I do see something with that title in the forumdisplay though (but that is not the SHOWTHREAD template). Can you clarify what it is you are talking about?
As for What's Going On on the home page, and the Mark Forums Read, you will need to edit the FORUMHOME template and manually remove that code if you want it to all go away.

As I said, you would need to actually remove it from the template. The home page uses the FORUMHOME template and the forumdisplay page uses the FORUMDISPLAY template. They are both pretty well commented (and class/id is pretty obvious).

Same answer as above:
